We're only using WP as a CMS to feed data to our site, so instead of passing username and password with every call to XMLRPC we're going to remove these from the calls and hard-code the username and password in the xmlrpc.php file in the WP install and remove/disable all edit and delete functions from within there. Obviously if you were going to be doing updates from Flash then you'd not want to go this route as anyone would be able to do, so you'd have to look down the route of encryption but seems like this is the easiest and safest solution for us at the moment.
